Exploration of omics-based Pathogen Surveillance application within the One Health Framework

Abstract
The majority of emerging infectious diseases (EIDs) are zoonotic or vector-borne, underscoring an urgent need for proactive, cross-sectoral surveillance strategies that transcend traditional single-host, single-pathogen approaches. The One Health framework—recognizing the interdependent health of humans, animals, and the environment—provides a conceptual foundation for such transformation; yet, its operationalization requires robust technological enablers. Here, we review our laboratory's research efforts exploring the application of omics-based pathogen surveillance as a core technical pillar for implementing One Health principles across human–animal–environment interfaces. We integrated multiple high-throughput platforms—including hybrid-capture based sequencing, 16S rRNA sequencing, shotgun metagenomics, metatranscriptomics, and highthroughput serology to profile pathogen diversity, antimicrobial resistance gene reservoirs, and microbial community dynamics across diverse ecological compartments. Our studies span wastewater epidemiology, wildlife-livestock hybrids, occupational farm exposure, and zoo-urban interfaces, demonstrating the feasibility of multi-omics approaches for cross-sectoral risk assessment. Collectively, using our laboratory as a case example, we aim to share practical experience and offer actionable insights for strengthening pathogen surveillance and health security under the One Health paradigm.
